Scalable multi-sample single-cell data analysis by Partition-Assisted Clustering and Multiple Alignments of Networks

Ye Henry Li, Dangna Li, Nikolay Samusik, Xiaowei Wang, Leying Guan, Garry P. Nolan, Wing Hung Wong. ebi.ac.uk. December 27, 2017.

PAC-MAN combines adaptive partitioning and population-network matching to address shifts between cytometry samples. Tests use simulations and prior reference datasets. Validated panels, coherent samples and downstream validation are required. Benchmark ties and losses qualify broad superiority wording; internal clade labels and a thymus percentage conflict between prose and tables. Scientific funding and author credentials do not validate unrelated UAP claims.

An immune clock of human pregnancy

Nima Aghaeepour, Edward A. Ganio, David Mcilwain, Amy S. Tsai, Martha Tingle, Sofie Van Gassen, Dyani K. Gaudilliere, Quentin Baca, Leslie McNeil, Robin Okada, Mohammad S. Ghaemi, David Furman, Ronald J. Wong, Virginia D. Winn, Maurice L. Druzin, Yaser Y. El-Sayed, Cecele Quaintance, Ronald Gibbs, Gary L. Darmstadt, Gary M. Shaw, David K. Stevenson, Robert Tibshirani, Garry P. Nolan, David B. Lewis, Martin S. Angst, Brice Gaudilliere. ebi.ac.uk. September 1, 2017.

An observational immune model tracks term-pregnancy chronology in18 training and10 validation participants. Performance falls in validation; preterm pregnancies were excluded. Correlations do not establish causal immune mechanisms or preterm prediction. Source value, demographic and metadata conflicts accompany missing original article layouts and raw data. Nolan assisted interpretation and writing and disclosed equity interests.

Natural and Artificial Spectral Edges in Exoplanets

Manasvi Lingam, Abraham Loeb. arxiv.org. May 25, 2017.

Lingam and Loeb propose spectral edges from hypothetical extensive photovoltaic surfaces as possible technosignatures. Contrast and power estimates depend on assumed coverage, reflectivity and geometry. Vegetation, minerals, clouds and ordinary heat transport remain alternatives. The figures combine cited reflectance curves and a schematic orbital scenario. The paper reports no detected extraterrestrial arrays. Historical instrument forecasts, manuscript comments and work-level Starshot support are qualified separately.

Fast Radio Bursts from Extragalactic Light Sails

Manasvi Lingam, Abraham Loeb. arxiv.org. February 27, 2017.

Lingam and Loeb consider whether some fast radio bursts could be artificial propulsion beams. The paper presents conditional models and possible tests, explicitly treating the artificial explanation as more speculative than astrophysical alternatives.

Why Square Roots of Probabilities?

Kevin H. Knuth. arxiv.org. February 12, 2016.

Knuth explores square-root probability representations through real vectors and inner products. He explicitly calls the proposal inconclusive and nonrigorous. Normalization, orthogonality and nonzero-context assumptions constrain the construction. Unpublished derivation and final-publication gaps remain; mathematical consistency here does not validate unrelated UAP claims.

Understanding the Electron

Kevin H. Knuth. arxiv.org. November 23, 2015.

Knuth presents a conditional influence-network model connecting ordered interactions to electron-like properties and a free Dirac equation in one spatial dimension. Its assumptions, probability-amplitude choices and continuum limits remain theoretical; the source describes unfinished work and no direct observation of electron zitterbewegung.

Fast radio bursts: the observational case for a Galactic origin

Dan Maoz, Abraham Loeb, Yossi Shvartzvald, Monika Sitek, Michael Engel, Flavien Kiefer, Marcin Kiraga, Amir Levi, Tsevi Mazeh, Michał Pawlak, R. Michael Rich, Lev Tal-Or, Lukasz Wyrzykowski. arxiv.org. September 8, 2015.

Maoz, Loeb and colleagues compare optical variability with historical radio-burst fields and propose stellar counterparts. Their association calculations depend on selection and assumptions; simultaneous counterpart evidence and raw-data replication are missing.

SETI via Leakage from Light Sails in Exoplanetary Systems

James Guillochon, Abraham Loeb. arxiv.org. September 3, 2015.

Guillochon and Loeb model possible leakage from hypothetical light-sail propulsion systems. Simulated observing windows depend on assumed inhabited systems and operating choices; the paper supplies no detection or deployed apparatus.

Reversibility of Defective Hematopoiesis Caused by Telomere Shortening in Telomerase Knockout Mice

Aparna Raval, Gregory K. Behbehani, Le Xuan Truong Nguyen, Daniel Thomas, Brenda Kusler, Alina Garbuzov, John Ramunas, Colin Holbrook, Christopher Y. Park, Helen Blau, Garry P. Nolan, Steven E. Artandi, Beverly S. Mitchell. journals.plos.org. July 2, 2015.

Selected mouse experiments report recovery of blood and cell readouts after telomerase reactivation, while finding no measurable telomere-length increase. Proposed explanations and a leukemia model remain separate from observations. Native cell-label, genotype, caption and statistical-bound conflicts persist. Nolan contributed analysis and tools and disclosed an instrument-manufacturer financial interest.

Bayesian evidence and model selection

Kevin H. Knuth, Michael Habeck, Nabin K. Malakar, Asim M. Mubeen, Ben Placek. knuthlab.org. June 29, 2015.

Knuth and colleagues explain Bayesian evidence, prior-sensitive model comparison and approximate estimation. Their examples show how assumptions, dependent observations and numerical uncertainty affect apparent model winners. The paper provides methods context for evaluating claims; its sensor example overlaps an earlier study and supplies no independent UAP observations.

Mass cytometry as a platform for the discovery of cellular biomarkers to guide effective rheumatic disease therapy

Nitya Nair, Henrik E. Mei, Shih-Yu Chen, Matthew Hale, Garry P. Nolan, Holden T. Maecker, Mark Genovese, C. Garrison Fathman, Chan C. Whiting. ebi.ac.uk. May 18, 2015.

This 2015 review discusses mass cytometry as a possible aid to rheumatic-disease research. Its preliminary illustration compares one patient with one healthy control; concurrent treatment and assay timing limit interpretation. The authors explicitly consider residual drug neutralizing added TNF as an alternative to changed cell signaling. The illustration does not establish a validated biomarker or clinical recommendation. Nolan is a verified coauthor, while detailed individual contribution roles are not supplied.

Early reprogramming regulators identified by prospective isolation and mass cytometry

Ernesto Lujan, Eli R. Zunder, Yi Han Ng, Isabel N. Goronzy, Garry P. Nolan, Marius Wernig. ebi.ac.uk. April 1, 2015.

A mouse-cell study associates early reprogramming with a transient marker state, while showing that marker usefulness changes with time and model. Bulk colonies and unique reprogramming events are different outcomes. Limited replication, negative controls and speculative human extension remain explicit.
